The church was built as a part of the row of houses in the place of three burghers´ houses. The municipality of Kežmarok donated them to the Catholic Church in 1650, in order to build up a small church. The present-day Catholic Church of the Holy Cross was namely owned by the Protestants at those times. With this act, the municipality wanted to express their thanks to the prominent persons of the Roman-Catholic Church, who stood on the town´s side in the fights against the castle lords Thököly.
The church was first mentioned in 1654. In 1741, it burned down and 6 years later, the Order of St. Paul, the first Hermit, started its rebuilding in the late Baroque style. The church has one nave and its interior is Baroque - the pulpit, a part of the main Virgin Mary´s altar (the central picture, whose appearance is not known any more, was replaced by the sculptural group of the Lourdes Virgin Mary at the beginning of the 20th century), and side altars of St. Paul the Hermit and of St. Anne dating back to the 1st half of the 18th century. In 2003 - 2005, the general repair of the church was carried out and the altar was modified.
